I am keen to integrate JForum in my web application. If I acknowledge JForum as the Forum provider for my website, could I then change the Look and feel of the Forum to blend with the look and feel of my own website?

JForum2 being open source, you're free to use it according to its license (which is the BSD license). That certainly includes the right to change its look according to your preferences.
